Would you use Henry if you already have a Charles (mostly called Charlie though).

Yes, I don't think it's a problem. Presumably you're concerned about the Royal Family connection, but given most people only know of Prince Harry as Harry rather than Henry I don't think many people would make an instant connection.

You've got 2 good Tudor-period names there as well, so I'd say they're definitely the same type of name.
PLUS... if you've ever seen the Tudors, you've got two hotties with that name (the characters of King Henry VIII and Charles Brandon).

I would always use Henry - love it
I didn't even make the connection that Blondiebear mentioned actually, so no, don't think it'd be an issue.

I love Henry and Charles too. I wouldn't think twice about using Henry if my DS1 was named Charles.

Thanks ladies. I was a little worried about the Royal connection, especially because Charlie is Charles William (with William being his grandfathers name). We didn't realise that the royal thing until too late.

I wouldn't worry all that much about how sibling names go together, except in so much as I think you want them all to feel they've had a fair deal by comparison with brothers and sisters (you're asking for issues if you call one kid Friedeigh Agapanthus and her sister Jill Jane, for example <g>).
ETA: I like them, OP, but I'm notoriously conservative with respect to names - though I often see something unexpected but so mellifluous or apt that it stops me in my tracks. (And all names were new and perhaps pretty out-there once, even if it was long beyond the reach of intergenerational memory now.)
